Baking Bad

I am only guessing here as I have not asked Andrew directly but I think The Texture Baking Tool is scanning the entire model at one time regardless of uv sets and so you get the errors you are seeing. It is not scanning one uv set and it's associated parts of the model at a time while hiding the other uv sets and model parts associated with them. We had similar problems till we got named correspondence for the retopo room scanning. Areas would be occluded and bake just with a white color. Of course in the retopo room it is scanning by layers and not uv sets but the principle is the same.

The above is just a possible reason for your problems...

I also sent you a pm about this topic...

Sorry, I did not explain that my answer was not a possible solution. The texture baking tool regardless of what you are hiding or not hiding still might be scanning the entire model. So you might be only saying to bake one uv set but if the Texture baking tool is not hiding the other uv sets and associated mesh, then can problems appear. Again, I am only guessing.

This is something that Andrew will need to look deeply into...
