Sounds like you are in Microvertex mode. It's like having a Displacement Modifier applied to a low poly model, and as you paint the displacement map, you are seeing the relief change on the fly. Hide the displacement/depth layer and it will resort back to normal...visually, anyway. What you want is Per Pixel Paint mode, and there should be an option for that in your Blender (to 3D Coat) Applink.
