Found a Potential fix to this.
I realized that the file type of the stencil affects the outcomes of this issue.
From what i'm gathering, TIFF files are skewing and misaligning.
I've converted each image over to JPEG or PNG and it seems to work!
Not sure if this will fix everyone's problem but thought Id share my findings.

Found a solution. I downloaded the latest version of of 3D Coat. seems to have fixed it.
